replying to my own post
I've discovered where the window is getting destroyed.
The line
JXReparentWindow(display, np->window, np->parent, west, north);
in client.c SetClientFullScreen is what does it.

I have commented this line out and now get a small window popup 
containing the flash, this window has decorations and can be maximised. 
This is certainly better though not fullscreen. As soon as the window 
loses the focus it dies, I wonder if this is what is happening to the 
unmodified code.
